I have the Include Subfolders box checked. I have listed a set of folders in the Include Folders Mask. Backup Magic only copies the files in the listed folders - and ignores any subfolders beneath them. If any of the listed folders have no file (only subfolders) then nothing is copied.

Is there any way I can get the subfolders of mask folders to copy.

All masks are recursive, that means they will be applied to subfolders as well.
If you can can't achieve desired backup using masks, you can always make separate group for specific folders to include them in backup.
